DTI analysis pipeline using FSL and SCT

Hello,

I have run my diffusion data through an analysis pipeline (using topup, eddy and dtifit). I now have all the output files. I wondered if you had any recommendations for registration to PAM50 and extraction of slice and tract specific metrics if you already have your FA and MD maps using the above.

Hi Romina,

One suggestion would be to use the mean DWI scan (after motion correction, topup, eddy) to generate the segmentation and then registration to the template.
